Movie will start with Neo and Trinity creating or modifying matrix world according to their free will. Also showing people of matrix what free will can do. 

        Some people of matrix will support them and some will oppose them. Machine controlling matrix will try to stop Neo and Trinity for spreading awareness about free will.

    Whole movie will be about Neo and Trinity trying to use their free will to make changes to matrix world and machines trying to stop them, also humans in control by machines opposing them. Also consequences because of modification.

Movie will end with Neo and Trinity finally making stabilized version of matrix according to their will with zero error or bugs.

A machine detaching itself from it's regular work by using it's free will or you can say a machine defying it's programming and detaching itself.
